thank you for the screenshots.
I did not understand yet where the duplicated surfaces are merged in the workflow FreeCAD->Blender->EnGrid.
In the EnGrid manual it says that it can only generate volume meshes from existing surface triangulations. So this won't solve the problem since the surface mesh already contains the duplicate surfaces.

I might not have red your entire post so didn't know you are looking for that - if that is the problem, the answer might be quite simple: Blender has a tool to "remove doubles" - let's say you have two cubes that are coincidental (vertices of both cubes coincide), then select both objects then join them - once joined, enter "edit mode" (hit "tab" with the object selected), and select all vertices, then hot "w" and select "remove doubles" - a menu will pop up saying that "eight vertices were removed" - similarly with any other volumes you have .

I think you should go for ashampoo CAD software. It is very easy to learn and understand!!!
